that changing the reference colour has an effect on the sync is very strange

Are you using a composite or S-video cable? If so, this is normal. The TV circuits expects certains portions of the video signal to be at the "black" voltage level for reference. If it isn't, it will cause problems, such as counfusing the sync extraction part.
